Only a few here of which I'm aware.

This Water Street building is no longer legal to drive through except in an emergency.



Some of the older boarding houses have parking lots in the back that you have to drive through the building to access.

Montreal's giant Place Bonaventure has trains and roads passing through it. And an expressway tunneled below it.

Not really a building, but similar concept - a Roman aqueduct that happened to be in the way of a major expressway in Istanbul:
