"As-of-right" means what is allowed to be built by right, and doesn't need a special permit. Special permits are required for a variety of reasons, including building more space (a greater FAR than is allowed), setbacks above and from the street, types of establishment, etc.
What is allowed to be built is dictated by the zoning of a particular lot (zoning sometimes differs from lot to lot even if side by side). If you want to build something on your lot that it is not already zoned for, then you will need a special permit, and that goes before the City for a public review process (ULURP).
Construction permits are filed with the department of buildings (DOB) and are a formality, but must be done before permits are granted. Think of it as taking an exam until you pass.
